The visitors took the lead after 31 minutes when a corner came in over Rovers keeper Woody Wells with Joe Jefford heading home.
Stowmarket doubled the lead on the stroke of halftime when Jack Ainsley pounced on a mistake between the Rovers defence and goalkeeper to double their lead.
Rovers pulled a goal back through their new boy and substitute Freddie Moriarty after 58 minutes.
