The Ducks took the lead when Sonny French drove hard into the top corner past Adam Harpur.
Bedford struggled to get into the game but did test Jack Sillitoe on the stroke of half-time.
After the break, Aylesbury doubled their lead when Bruno Brito found himself in plenty of space.
