Stafford broke through five minutes after the interval when Scott Wara converted James McQuilkin’s corner with a near-post header.
Their guests rallied, and Lewis Doyle fired an equaliser from the edge of the box after 68 minutes after sub Adam Moseley teed him up.
Boro goalkeeper Leon Phillips thwarted Ryan Brooke, but he was powerless when Eden Gumbs blasted Linnets in front following a scramble prompted by Brooke’s cross.
